Answer

No, it is not necessary to stop S3 SnapMirror before upgrading ONTAP. 
Attempting to quiesce S3 SnapMirror relationships will result in an unsupported error.
 
cluster1::> snapmirror quiesce -destination-path svm1_cluster1:/bucket/bucket1-dest
Error: command failed: The SnapMirror quiesce operation is not supported when the source or destination is an object store bucket.
