Yes, SCV Update SnapMirror after backup option is supported for datastores in FlexVol volumes.

Additional Information

Create backup policies for VMs and datastores says "This option is supported for datastores in FlexGroup volumes in SnapCenter Plug-in for VMware vSphere 4.5 and later" but does not describe datastores in FlexVol volumes.
This is because it is obvious that the option is supported for datastores in FlexVol volumes.
